I do apartments and I always have trouble with alignment when I go in tight spaces that requires a door to be in a different position (open/closed) from a previous scan. I also have to showcase washer/dryer spaces which a lot of times require me to open door again after a precious scan with same door closed. Any tips?

Scan on both sides of the closed door so you have that data, then come back and open the door and rescan from a distance and work your way to the open door.
You can then disable the unwanted scans in workshop

Does the data in disabled scans still stay at all in the end model?

For 2d and doll house, yes.
For the walk through, only the enabled scans will be visible
It also a good way of getting rid of the black areas.
You can do this to scan inside of closets, to see the dollhouse data but not actually look into it
